Strategy
For Sasuke and Saizou, Seal will prevent them from doing their Special Attacks, reducing damage greatly.
For Hanzou, Petrify will stop him from attacking for a turn or two, however, this will increase his Defense significantly because of the Petrification.
Which boss you face is random, so you'll have to prep your deck accordingly for all three.
On higher difficulties, the Ninjas will have a preemptive attack and summon clones (Sasuke/Hanzou) or summon minions (Saizou).
It's recommended to take care of the henchman fast as their damage will add up quickly over the course of the fight.
On the 真竜王 difficulty, you'll face all three Ninjas all at once, making for a very difficult fight.
Event Cards
The three Ninjas can be obtained for 50,000 P each...though you only get a choice of one, so choose wisely.
The three S cards (Tsujigiri Fox, Ninja Dog Koro, and Alcoholic Tanuki) can be obtained for 20,000 P each.
Fodder
Fodders turn into skillup material for 
when evolved into SS+ (equivalent to SS Skill Fairy) and give 2x EXP to associated Event Cards.
However, they also act as dedicated subs to their respective ninja. When equipped to their respective ninja, they gain additional attacks/effects. The weapons can be evolved from R to DRA.
In order to get the weapons to DRA level, you need Tenryu's Calligraphy, which happens to be a Treasure reward for 20* (竜級) and 24* (神級).

-Koga Shuriken: Dedicated sub weapon for Sasuke; adds extra Stab attack (DRA adds 2x Fire-element Stab attacks)
-Kusarigama: Dedicated sub weapon for Saizo; adds extra Hit attack (DRA adds extra Water-element Hit attacks that may reduce enemy status.)
-Ryukirimaru (Sword): Dedicated sub weapon for Hanzo; adds extra Slash attack (DRA adds extra Wood-element Slash attack that bypasses Defense Skills)
