Dr. Hugo and Jasper return...in jail. Apparently Hugo contracted Scorpion to take out Genesis at the top of the Tower of Tenryu (the Tower Dungeon). However, Scorpion ended up negotiating with Genesis instead...and took over Hugo's Organization, throwing him in the Tower's Basement (now retrofitted to be a jail).
By infusing the Crystal on top of the Tower Dungeon with light from the Devil's Red Smile, Hugo has somehow altered the world and its inhabitants...
